Funnily enough Grea, on some guitars tuning one string does affect the others. That's certainly the case on both of my electrics (floating bridges do this) and on my old Archtop (floating tailpiece). Hardtails don't but I possess not such things. It usually means that I tune 'inside out' D-E and G-e. It works for me. It's even worse when you have bad string trees and a bad nut, then it'll stick and go out of tune after you think you're in tune halfway through a song...

i tend to go from Low E to high E, one at a time (keeping the other strings on the guitar) in order to keep tension on the bridge.
