I recently picked up a set of Gretsch renowned - GC has a sweet deal on the old models. I am going with G2 Coated on top which I usually pair with a clear g1 on bottom. Unfortunately, the 16 box mistakenly had a G1 coated in it. I don't really feel like makin the effort to exchange but I have never used a coated head for a resonant. So my question is how much difference will there be between a g2 coated over g1 clear and g2 coated over g1 clear. Thanks.

No difference I guess!
The difference will be almost indistinguishable, especially on a 16" drum. I normally play with coated single ply batter heads and clear single ply resonant heads. Just for kicks, I've turned the drum upside down and struck the bottom to hear what it sounds like. Compared to normal, there's just enough of a decrease in overtones from the coated resonant head that I might believe it's more than just my imagination.
