I don't think you're doing anything wrong. Trust your ears. If it sounds good to you, then it IS good! The Tune-Bot is a useful tool for tuning, but your ears are king!

If it sounds 'thin' then it could be a 'phase' issue - where the sound signals hit the two mics at different times (due to differences in distance from snare for example) and they have a 'canceling'...
