You should never bounce them in an uncontrolled way, but yes, you can bounce doubles. It's one of the reasons we use doubles.

Hard to say, as I don't have the original recording. I have watched videos of them playing it live, though, and they play it in E - in other words, the intro sits on an E chord and open E bass...

A port is primarily for micing purposes. Try it the way it is. If at some point you need to change it up you can, but you can't easily uncut a hole after it's done.
